there are two issues the may or may not effect you; detectable latency in the input to output of the system, and sound quality. I believe the Apogee USB has a better audio chain, however, being USB there maybe more latency in this path. whatever the details, it's damn fine technology to avail yourself of!
Lastly, it's cheap compared to an all hardware alternative :)
update: I purchased the AmpLink to see what it was like; it's cheap at 1/3 the price of the Jam, and uses an audio input like Microphone, or line in. The plus side is there is little to no latency, and you can use it on iOS machines that are pre-4.3 (or whatever the version that included USB audio). However, there is a significant noise floor associated with this input method, even with a noise gate the noise rides through the guitar. If you can afford it, go with the Jam it's compatible with iPhone, iPod, iPad, and Mac too! The sound is great, and there's little or no noise. for recorded projects, you can offset the latency if it bothers you. it's less that 100ms AFAICT.
